When setting up HestiaCP I used my Primary Domain as a FQDN.
Then I created multiple users with a domain name for each user. All the users have my Primary Domain showing as the NS in the DNS records.
Is it possible to change the FQDN to Localhost.ltd?

Yes it is, but remember that in order to log into the panel your computer has to resolve localhost.ltd correctly.
Maybe editing the hosts file.
You may change the DNS records as you wish. The NS records don’t have to be your primary domain.
Just play around with the records and when you get it right then you may edit the dns template.
