Customized nginx.conf and php.ini for all time?

Hello there,

I wonder in HestiaCP, how to have a customized php.ini with my own PHP values, which will be active for entire the server - all the websites, and keep the ini file intact and untouched even after HestiaCP upgrades?

The same question goes for nginx.conf as well.
