Show the contents of that file because I think you are using the split conf instead of the monolithic one and we should modify it.

Edit: What I want to see is whether the directive dc_use_split_config is set to true (it must be set to false) because I think exim is ignoring exim4.conf.template and reading conf.d/* instead.
The file must look like this (I’m not using Ubuntu so I don’t know whether there are some differences but as I suppose you are sleeping now, I left this example here so you can test later):

The important directive is dc_use_split_config='false' so once you have modified update-exim4.conf.conf, save the file and restart exim.
